No, you cannot play CityVille, or any of Zynga’s other games, without being logged into Facebook, and it does not have its own site. There are no plans to make it that way either, the biggest reason being because the mechanics of the game are set up around the neighbor or friend system. These types of games are meant to be played with a large degree of social interaction, and allowing people to log in and play them privately would take away from that.
Also, CityVille uses Facebook wall posts to and notifications to communicate information and keep the game going. Basically, the entire game was built specifically for Facebook. Changing that would require rewriting the game code, an expensive task that wouldn’t pay off for the company in the long run.
