The dysphoria comes later as the person becomes self-aware of their body and how society misgenders them as a result. It should also be noted that some non-transsexual people can experience gender dysphoria or at least something that mimics it. The difference is duration.
For non-transsexual people such dysphoria is shortlived (hours or days), whereas for transsexual people it's never ending (years) until they are able to transition to correct the mismatch they were born with. Once corrected the dysphoria more or less disappears. As Bree said in the movie TransAmerica: Surgery doesn't cure a mental disorder.
Transition works precisely because it's NOT a mental disorder. It works because it corrects a birth condition. Edit: As I said yesterday: Another reason we need the gender dysphoria diagnosis is it allows transsexual people to gain access to medical care.

Through the process of transition we bring the body into alignment (as much as possible) with the brain's gender identity AND we assume a gender appropriate role in society. The combination of these two things dramatically improves the lives of transsexual people.
