The iTunes store is a place where you can buy music, rent movies, get podcasts for free etc. You do not have to use the iTunes store with an iPod at all. You can get music from anywhere you like, including CDs you already own and other websites.

The iTunes software is used to synchronise your music library, which is kept on your computer, with your iPod. So you do need to use the iTunes software to get songs onto the iPod, but those songs don't have to come from the iTunes store, they can come from anywhere at all, as long as they are in a format that iPods understand, like MP3 or AAC. Also there are various ways in which you might be able to get music onto iPods without using the iTunes software, but those involve hacking and are just of interest for geeks rather than the average iPod user.
