They don't know how Sirius Black got in. Flitwick was teaching the doors because they're magic. This way, they wouldn't open if they saw Sirius Black.
Filch was being paranoid that Sirius could have done some magic and gotten through some of the tiny holes in the walls, so was boarding everything up so Sirius couldn't come in again.
