If you want to do a normalisation you make Library A and B from the same tissue and use hybridisation conditions that, in theory, remove most of the surplus copies and leave just a single copy of every gene, again it is usually not 100% effective, e.g. If Gene X is 1000 times more abundant than gene Y in the cell then after normalisation it may still be 5-10 times more abundant in the cDNA libray. I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
