It all depends on what you consider independent. All 13 of the original colonies were to a great extent independent states until the Constitution was ratified and both North Carolina and Rhode Island functioned for a time on their own after the Constitution went into effect. Then there were the eleven states of the Confederacy all of which considered themselves independent states between the time of their secession and the date that they joined the Confederacy.
Tennessee for example signed a military aid treaty with the Confederacy even before it had seceded. California for a while during the early stages of the Mexican War operated as a republic and sought annexation by the US. I think though that the only two states to operate as independent countries that were generally recognized as such by both the US and other countries were Texas and Hawaii.

Basically, all of them :) at one point all states were seperate entities before becoming part. ButTexas - Republic of Texashttp://en.wikipedia.org/wiki/Republic_of_TexasThe Republic of Texas was a country in North America between the United States and Mexico that existed from 1836 to 1845. Formed as a break-away republic from Mexico as a result of the Texas Revolution, the nation claimed borders that encompassed an area that included all of the present U.S.State of Texas, as well as parts of present-day New Mexico, Oklahoma, Kansas, Colorado, and Wyoming.
The eastern boundary with the United States was defined by the Adams-Onis Treaty between the United States and Spain in 1819. Its southern and western-most boundary with Mexico was under dispute throughout the lifetime of the Republic, with Texas claiming that the boundary was the Rio Grande and Mexico claiming the Nueces River as the boundary. This dispute would later become a trigger for the Mexican-American War after the annexation of Texas.
Republic of the Rio GrandeFrom Wikipedia, the free encyclopediaJump to: navigation, searchThe Republic of the Río Grande existed briefly in North America between the Republic of Texas and México, from January 17 to November 6, 1840. The Vermont Republic was a North American independent republic that lasted from November 6, 18403 to 1791, when it became the state of Vermont—the fourteenth state of the United States of America.West Florida was a region on the north shore of the Gulf of Mexico, which underwent several boundary and sovereignty changes during its history. Parts of the territory were held at various times by France, Spain, Britain, and the United States (as well as the short-lived Republic of West Florida and the Confederate States of America).
Eventually the United States assumed control over the entire region, which now forms parts of the states of Louisiana, Mississippi, Alabama, and Florida. Alta CaliforniaFrom Wikipedia, the free encyclopediaJump to: navigation, searchAlta California ("Upper California") was formed in November 6, 18403 when the province of California, then a part of the Spanish colony of New Spain, was divided in two along the line separating the Franciscan missions in the north from the Dominican missions in the south. The southern part became the territory of Baja California.
The two territories were also alternatively called "California Nueva" ("New California"; Upper California) and "California Vieja" ("Old California"; Lower California). Alta California — covering the land that belongs to the modern-day U.S.States of California, Nevada, Utah, northern Arizona and southwestern Wyoming — gained independence from Spain in 1821 upon conclusion of the Mexican War of Independence, following the war and short-lived inclusion in the First Empire (that Spain deemed illegal in 1822), but was was not recognized as one of the newly independent United Mexican States. The 1824 Constitution refers to it as one of "the territories".
During the Mexican-American War of 1846–48 Mexico lost control of this province. In response to calls from California residents who were striving for independence from Mexico City, U.S. Army and Navy forces entered the territory and removed remaining Mexican military units; it was formally ceded to the U.S. Under the 1848 Treaty of Guadalupe The California Republic, also called the Bear Flag Republic, was the result of a revolt by Americans on June 14, 1846, in the town of Sonoma against the authorities of the Mexican province of California; the Republic lasted less than a month.U.S.Army Captain John C. Frémont had spread rumors of impending action against settlers by the Mexican government and encouraged rebellion.
A group of thirty-three men strode into the Sonoma town center, and raised a flag with a bear and star on it (the "Bear Flag") to symbolize a new California Republic, independent from Mexico. This use of the flag led these actions to be dubbed the "Bear Flag Revolt. "That same day, the men captured the Mexican Commandante of Northern California, General Mariano Guadalupe Vallejo who was the leader of the town Presidio of Sonoma.
Vallejo was taken prisoner and sent to Sutter's Fort where he was imprisoned through August 1, 1846. The Republic's first and only president was William B. Ide, whose term lasted twenty-five days.
On June 23, 1846, Frémont arrived with his force of sixty soldiers and took over command of the combined forces. Unknown to the men, war had already been declared on May 13, 1846 between the United States and Mexico, but the news took until mid-July 1846 to reach California: On July 7, 1846 a frigate and two sloops of the U.S. Navy, commanded by John D. Sloat, routed the detachment of the Mexican Coast Guard garrisoning the port of Monterey, California in a minor skirmish (the Battle of Monterey), and alerted Frémont and his men that the Mexican-American War had begun. In response the "Bear Flaggers" abandoned the idea of the Republic, and joined the efforts to make California part of the United States.
They replaced their flag with the Stars and Stripes. Ide was demoted from president to private in the "California Battalion" controlled by Frémont. Oh yeah.......The Confederate States of America (also referred to as the Confederacy, Confederate States, and CSA) was formed by eleven southern states of the United States of America between 1861 and 1865.
These eleven states declared their secession from the United States. The United States of America ("The Union") held that secession was illegal and refused to recognize the Confederacy. The American Civil War broke out when the Confederate government ordered artillery to fire on the United States Army troops occupying Fort Sumter in Charleston, South Carolina, in November 6, 18407.
It surrendered; Lincoln called on all states to send troops to quell the revolt; four more states joined the Confederacy, and the war was on. No European powers officially recognized the CSA, but British commercial interests sold it warships and operated blockade runners to help supply it. The warships were sold on a cash-and-carry basis and contributed to the rapid exhaustion of the Confederacy's supply of gold bullion.
All but two major battles took place in Confederate territory. When Robert E. Lee and the other generals surrendered their armies in the spring of 1865, the CSA collapsed, and there was no guerrilla warfare afterwards.
