How to inject a factory of generic types with Autofac?

The NhRepositoryFactory contains no business logic and can be part of your composition root. This allows you to let it have a reference to the container. This is just mechanics and is not considered to be the Service Locator anti-pattern.

I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
