My data only extends to 3 Angstroms resolution, is it ok to use the overall anisotropic B-factor correction in refinement?

A. Yes, this is an overall correction and at most uses 6 parameters. This is not the same as refinement of individual anisotropic B-factors for each atom.

I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
