I am developing an Android application using PhoneGap. My application is launched with a custom URI with something like myscheme://mydata. I can get the data in my activity class as follows.

However I couldn't find any way to pass this data onto my javascript code on phonegap side.

I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
