I don't think you should be looking on here for advice about this. If he has a fever that means he has an infection of some kind. The best thing would be have his doctor see him, and ask his doctor for recommendations.
I'm surprised that he's getting a cough suppressant. At least when my kids were little, pediatricans didn't recommend cough suppressants. Instead, they'd recommend expectorants, which are aimed at loosening and bringing up mucous.
Lots of times what causes a cough is mucous that drips down the back of the throat. A cool-mist humidifier was always something the doctor would recommend.
I'm assuming you haven't brought him to the doctor, because I'm also assuming that if you did the doctor would have advised you about the dose for a fever reducer for him. I wouldn't fool around with a fever, because if, by any chance, your son has an ear infection the fever could rise really quickly (and it's when a fever rises quickly a child can have a febrile seizure).
With a child as young as two years old, another reason I wouldn't fool around with any kind of cough or other apparent mucous congestion or croupiness is that some infections can go from seeming minor to being serious fairly quickly. If you have brought him to a doctor, call back and ask for the doctor's advice. If you haven't, he'd be better off if you do (and let the doctor tell you it's "nothing" if, in fact, it isn't).
An infection can be the cause of the mucous and the cough. Unless he's bundled up awfully warm, fever is most likely a sign of infection. In any case, I really think you should be asking your pediatrician (or at least the nurse in his/her office) for advice.
If he didn't have a fever it might be a different thing, but since he does, I wouldn't fool around with it.
Herbal teas can be helpful in soothing throat irritation from coughing, especially those with ginger and/or honey. Of course, if he's younger than 2 years honey is a no-no.
Both of my boys suffer with the occasional cough due to spring and fall allergies. I use natural supplements, rather than prescription drugs to ease their symptoms. It has worked wonders for us, for many years now.
However, if your child's cough is accompanied by a fever, you should most definitely contact your pediatrician! With Pertussis (Whooping Cough) having made a comeback, you don't want to mess with that. All three of my children and my husband and I contracted this virus about seven years ago.
I, personally, would not rely on home remedies alone, if he's had a fever for longer than 24-48 hours.

I always used 'Lo Han' from the chinese medical shop that just require you to boil it for an hour and then drink it. Just do that for 3 treatments and should be able to get rid of irritating cough.
A humidifier with a little Vicks in the water.
Peppermint candy is good for cough. But since he is only 2 I don't know if you would want to give him candy. If he would drink tea, some herbal tea would be good also...
I tend to agree with Lisa. The fever is of more concern than the cough. I'm not sure a cough can cause a low-grade fever.
I tried suppressants with our son until the ped told me it was completely wrong for his cough, expectorant was what he needed. Some coughs need an expectorant and others need a suppressant, but really only the Dr can tell you what is causing the cough and which is needed.
That being said, we have used a spoonful of honey in the morning and vicks vapor rub at night on their feet (covered by a sock) and it's worked like a charm. :).
I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
