Many of our customers do not use a negative control (e.g. Nonspecific IgG antibody), but it is recommended if this is your first experiment with NimbleGen ChIP-chip. You will want to have your negative control (IgG) co-hybridized with total DNA (input) in order to avoid a high signal/noise ratio that is often seen when the IgG sample is co-hybridized with the immunoprecipitated sample. I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
