What was the expectation of Confederate General Robert E. Lee concerning Harpers Ferry and Martinsburg?

Based on the military position of Lee's Maryland army, it was surprising that Union troops had not withdrawn from Harper's Ferry and Martinsburg. This produced a problem in that as long as Harper's Ferry remained a Union base, his Valley supply line was cut off.
