I recommend Xilisoft iPod Magic (Download at xilisoft.com/ipod-magic.html). It is an all-in-one manager of iPad. You can sync PDF books with this software.
Proposed to re-install once you can add PDF files simultaneously. There. IBooks can also view the PDF file.

You could try putting them into the books section of iTunes (drag drop). Then the PDF's appear in the iBooks app on the iPad.
The best way is to use Dropbox. It lets you sync the directory across all sorts of devices including the iPhone, iPad and any PC. You can view on the iPad and iBook and edit on any PC.
Just install the application on the device and off you go.

I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
