First thing first. You need to find where the $1000 change lies. If possible print out your "new" form 1040 from the software and match it line to line with your pdf file.
The 1040x is going to have you put in the "new" numbers and show where the change is. I am thinking it might be your educational credit. The educational credits were increased in 2008 and 2009 if you lived in midwest disaster state which you did.
I would just use a 1040x and try typing in the numbers yourself and filing that way and not using the software (after you have the new numbers printed out). When sending in a 1040x, just send in the form along with any other documents or schedules that substantiate the change. In your case if it is the educational credits, it would be the Form 8863.
Good luck with this. You seem like you are capable enough to get this done on your own. Also there is such thing as software error especially in turbo tax.
I am a paid preparer and have fixed many of these errors where the software didn't carry forward certain numbers. Paper filed returns for previous years can take 12 to 16 weeks to process so know you will be waiting a little while after you file to hear back. Same goes for amended returns.

I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
