Contact the ATO and they will send you a tax pack for 2008-2009. You can still do your 2009-2010 tax return using e-tax. If when they get your 2008-2009 tax return they realise you owe them or they owe you then will recalculate your tax at this time.

Remember to put in all your expenses and deductions to reduce your taxable income.
