Is the blower for my 2006 mustangs ac included in the stereo wiring harness?

Not at all. You might be getting confused with the 2011+ with the new stereos I havens worked on one but I believe they have the AC wire up their but not in the Stereo harness.

No, it's not. But you need to unplug the blower switch to remove the dash panel that covers the radio, so if your blower isn't operating after you've worked on the head unit, the simple explanation is that the blower switch wasn't plugged back in.
