You need to have a scope of Per Message, not transient or singleton.
I am assuming that your mvc controller has a direct dependency on the IDocumentStore. You need to call container.BeginScope() before each request from the web. I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
