Adobe Acrobat (not sure about the reader, but the pro) has this function built in. Adobe Acrobat has PDF comparison built in. You can open the two docs and from the Document menu, select Compare documents.It will create a new PDF doc with the pages compared side by side, with differences outlined/highlighted.
