Exterior primer is not going to hurt the plywood. If you had bad cat odors, you could have tried "Nature's Miracle" or other enzyme smell killers. They really work.

Maybe not if there weer several cats doing their thing for years and years, but they can kill 98% of the smell. If that doesn't work, you could buy the cheapest polyurethane varnish you can find and apply several thick coats. Note-- smell the baseboards too-- a lot of cats spray those too and the smell gets behind the baseboards.

Ick. You'll probably have to rip out the baseboards and toss them, then treat the floor corners and walls behind the baseboards.
