Problem is with the File Structure on HDD. As you mentioned it got removed while in use, file structure is corrupted. Better way it to mount it with linux, copy all data on internal HDD, then format it from windows and paste the data.
Or first try Windows Disk Check, perhaps it will recover file structure. Should you require more help? Contact me anytime.
That should do it. If this does not work, you should try to reinstall your original USB drivers. Hope this helps.
You don't even necessarily have to install anything. Click "Add Hardware", on the dialog that pops up, click "Next". The next dialog should ask if you've already connected it.
Hopefully, though, it will have already found the drive so you should just be able to press "cancel" here. If that doesn't work, let me know.
Does the hard disk show up in diskmgmt. Msc (start menu -> run -> diskmgmt. Msc) if it does and is not active or enabled just activate it in URL1 may want you to reformat it though, so I suggest you backup all your data in lnux first.
Edit your grub. Conf file to boot linux by default instead of windows. Problem solved ;) But if you absolutely must have windows, does the USB port work with other devices?
Have you tried the USB HD in other USB ports? If the drive doesn't work in any USB port I would assume that the driver windows uses to talk to the drive is busted or uninstalled. I would go to the manufacturers site and get the most current windows driver for the drive, install it, reboot (of course) and try it then.

I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
