Remember, not all animals needed to be full grown, not every variation of every genus. Understand that not EVERY animal on earth was crammed into the boat. There has been adaptation (note I don't say evolution, just modifications to the physical traits) to many species, giving us varieties that we didn't necessarily have access to back then. Just as how we keep discovering new strains of flu every year.

As for the aquatic life, I would assume he didn't gather them since the flood would do them no harm and the receding waters would be gradual enough to prevent sudden suffication of thousands of fish. Obviously if God has the power to summon a giant flood, I think keeping animals from attacking one another and keeping them fed supernaturally is entirely in the question. I know of many birds that can fly and will fly during a storm, whether they want to or not, they weren't necessarily inside the ship, there was the upper deck and not ever bird had to be on the ship or in the air at the same time.
