Mayo clinic notes smoking and drinking as causes of cleft pal. And other deformities in infants.

I h know of someone who had a daughter born with a cleft palate and it was because the mother had a folic acid deficiency.
Genetics are to blame. The cleft may be a recessive gene, meaning that it will only show up in certain circumstances. So you and the father don't have a cleft.
That means, perhaps, that you each have one gene for having one and one gene for not having one. The not having one gene dominates the other. Together though, there are three outcomes.
He gets both of your not having one and doesn't have one, or he gets one gene to have one and one to not and doesn't have one OR HE GETS BOTH THE HAVING ONE GENES (ONE FROM EACH OF YOU) AND HAS THE CLEFT. I hope my explaination makes sense. If not, check out the work of Gregor Mendel and the work he did with genetics and offspring.
You'll get your answer. It's perfectly normal.
