There are few reasons but I believe Spain didn't change their position into goal. Apart from Alonso's shot that hit the bar and pique's chance there wasn't many noticeable chances. Gelson Fernandes' goal for Switzerland came about through an a combination of bad luck and confusion between the Spanish defenders.
Vicente Del Bosque started the game with two holding midfielders, and two "fake" wingers supporting striker David Villa.

Switzerland played great defense... well, their goalie kept the ball from getting in the goal. Spain dominated the whole game, they just couldn't score. They had a ton of shots on goal, while Switzerland got about 1 shot every 20 minutes or so.
Spain wasted many opportunities.
