Depends on whether he's in the habit of doing it, and how light-hearted your relationship is. If he often helps himself from your lunch box, then you've got several choices. First of which is to find out whether he's under particular strain, because minor shop-lifting is a sign thereof.
But other than that, I think you've got to keep it light-hearted unless he's commonly known as a thieving son of a bachelor. You could hide your lunch-box; You could buy a huge bunch of grapes - if they're cheap - and have them on your desk with a 'help yourself' sign; You could buy a bunch of imitation grapes - good ones are quite expensive but very life-like - and leave them out instead. Then you have to find a way of making it into a laugh rather than an act of aggression on your part; You could ask him whether he'd eaten your grapes, because you hadn't had the opportunity to wash the sprayed-on nasty that growers add; (additional twist is that this was why you went to the bathroom, to wash off the goo from your hands and then you were coming back for the grapes); You could switch to a fruit that's quite exceptionally prickly and/or likely to cover the muncher in embarrasing juice, or get stuck into his teeth (mangoes suggest themselves).
I could go on, but I've just remembered there's a bunch of grapes in the kitchen and I want them.
Presumption on his part.... just because the container was open on your desk was for everyone to help themselves. I had many jobs in my life and many people behaved just like that assuming that if it was there they could have some. I would not leave any food on the desk unless I am eating it.
If you have to go someplace, place in it the drawer. If I caught someone I would tell them point blank with humor: bring your own lunch, buddy! And immediately tell it out loud to another coworker, laughing about it; Can you believe it?
Not even my lunch is safe in this place. In one of the jobs, a culprit use to go into a girls paper bag and take half of a sandwich, a fruit etc. She used to get so upset mainly because someone touched her food. She made a sandwich out of dog food and left it couple days in the fridge.
That person never took her lunch againn.

Guilt would be a great avenue of approach here... I would take both item's to his office and place them on his desk. Then I would simply say," I believe you need this more than I do. " To leave it there would be wasting a precious moment, I would summon other's that would be considered very good working acquaintances explain and have them too drop off their item at his desk!
On the following day, there would be a note with the item's on my desk that would explain that theft of my lunch today would have legal consequences. I am no food donation center for one that is fully capable and well payed enough to purchase his own food! I have read of employees losing their jobs just because they had the last donut on conference table, the employers pointed out that it was not his money that purchased that donut and that he had no permission to eat it.
There was another situation, the day after an office party the secretary finished of the potato salad that was left. Unfortunate for her the boss decided he wanted it but was too late, and fired the secretary. This all happened here in Germany with the blessing of the courts after the employees sued for wrongful firing, they had no right eating what was not theirs even if it was a party left over or meeting left over in which both were before allowed to participate in the consumption!

I cant really gove you an answer,but what I can give you is a way to a solution, that is you have to find the anglde that you relate to or peaks your interest.
