The difference is in the interface between the card and the computer. Though they differ in name by just one letter, the two couldn’t be more different in actual use. The two are not compatible -- you cannot plug a PCIe card into a PCI slot nor a PCI card into a PCIe slot.
The PCI interface was introduced back in 1993; the PCIe in 2004. Like with most new technology, the newer interface allows for better performance between the graphics card and the computer. While you should look for a PCIe graphics card if your computer supports it, you shouldn’t totally write off PCI graphics cards.
While your average PCIe graphics card tends to be fairly powerful, it’s possible that the worst PCIe graphics card is less capable than the best PCI graphics card. PCI graphics cards also can be useful in seting up basic multi-monitor computer configurations.
There are really two answers here ... ... first, the difference between the cards would entirely depend on what two cards you are comparing. Second, in relation to the question, it comes down to the difference between pci and pcie (aka pci express). Without getting into technical jargon and details, the main difference is that pcie is the latest technology for computer cards, pci has been out for many years, and pcie is much faster and becoming more common if not the standard on new machines today. So if you had a pcie graphics card, and were comparing to a similar pci graphics card, the pcie would perform better because it’s a faster interface.
If you want more techie type details about pcie, there is a good article here that gets more into the nuts and bolts of things. Hope this helps! Sources: Article link is from Directron.com .
They are different size connectors (and incompatible electrically) The slots on your computer's mainboard/motherboard were likely all PCI in the past. Newer PCs have fewer PCI slots and more PCIe slots. PCIe slots are of varying size though, depending on how fast they are; the faster they are, the more channels, and the wider they are.

A PCI video card might work, but they aren't really manufactured anymore and isn't likely to be what you want.

PCI vs PCIe Graphics card It's an extended buss, will eventually be faster performance when software is written to use it. The slot is slightly different, an older PCI card may be plugged into a PCIe slot, but not the reverse. As of about a year ago when I looked at this, there didn't appear to be any software out there that used the capabilities of PCIe.
Now that Microsoft is pushing Vista, there may be applications which can use the capabilities of PCIe. Sources: microsoft.com/whdc/device/display/PCIe_g... .
